Background
Bioinformatics is the process of converting biological sequence data into information and knowledge, and a huge focus of the last decade has been on the development of algorithms, tools and pipelines to work with second- and third- generation sequencing data. The International FAANG project is a network of collaborating groups, representing hundreds of researchers worldwide, from every continent. FAANG is focused on improving the link between genotype and phenotype in farm animals by defining the functional regions of the genome in key tissues and timepoints. The International FAANG project is coordinated by four groups, one of which is “Bioinformatics and Data Analysis (BDA)”, whose principle role is “to agree and define standard pipelines for the analysis of FAANG data”. Many of the data types produced by this H2020 project have established best-practice workflows and software tools and the goal of this workpackage is to work with the wider global FAANG BDA group to define and parameterise consistent, reproducible software pipelines for FAANG data analysis, and release these as scale-able pipelines. These pipelines will be used on data produced in the project to produce primary analysis results, and the results from multiple assays will be integrated to form the best genome annotation available for chickens and pigs, to predict regulatory regions and networks, to compile tissue- and species- specific patterns of regulation and transcription, and to compare data between species and tissues.
